@00:43this has happened to me today too D: it's a problem of the java system, not yours. If you open the shimeji using the .jar file instead of the .exe file, it will work. Anyway I could solve my problem installing again java of 64 bits, maybe this is useful for you ^^ (my windows is 64 bits xD if yours isn't, don't install it XD)
In Windows7 there have been issues with Shimeji, and a lot of people ask me what to do to make them work. So, here is a little present for you, a video tutorial about how to make them run in your system ^^
Just for your information I'm using Windows7 64bits.

in quick words I can tell you the clue: the shimeji border MUST be perfectly BLACK. So forget to having a shimeji with a colour lineart for example v__v
a solution I use now, is to put a black borderline with Photoshop (like in this shimeji: [link]
This way, you can make two things: - use this border to SEE where the problems are (you will see if the picture is perfect bordered or there are pixels that you couldn't see and now have a black border XD). Then you can fix the bad pixels. - When you have fixed the bad pixels you can choose between quitting the border or leaving it xD

i was actually using SAI tool to draw it, thn once i done i transfer to Photoshop to bcome transparent, n once try to see how it looks in shimeji apps, it came out a looooot of it beside. ><"

I use SAI too for the lineart ^^ when you finish the shimeji simply open it in Photoshop and put all the frames or folders you already have in another folder, to have them all in a single folder.
To this new folder, you will add the border clicking to the right button of the mouse on the folder and press the first option "fusion options" I suppose is called in English. The border option I suppose is called Tracing... I have it in Spanish and it's called "Trazo" XDU maybe you can search it if you can't find it.
When you have put the border (I recommend you 2pixels) you can now here in photoshop erase all the bad pixels. When you finish you can disactivate the this effect or not and save all the pics and see the result on the final shimeji ^^
